Strat neck pocket delima

Im building a custom strat and have chose a MIM body. Ive painted it and yhe whole deal. I go to put the neck on (mighty mite) and its way too high on the body. Too high to adjust the saddles. I find out that the neck pocket is 9/16 deep, not the standard 5/8.
Any suggestions? I would by a new neck to compinsate for the shallow pocket, but nobody seems to make such a part.
