Been working on the song Phunkdified by Justin King on acoustic, and it has some percussive parts and wierd strumming that require some odd wrist motions. After practicing for a couple weeks, I got all the techniques up to speed, but about 4 or 5 days ago, my wrist started to ache and my playing has been declining since. Its still slow/achey now and its been pretty annoying/frustrating as I'm still trying to practice. Is it just going to be sore for a little while, or have I messed something up permanently? Anyone ever encounter anything like this?

Here's a helpful tip for the future, to be kept in mind to save your wrists: when it hurts, stop doing what you are doing. It sounds like you could be developing tendonitis, which hurts like hell and may require more than just rest to heal (I had my hand in a cast for three weeks because of it).
Also see an actual doctor, they can give you real medical advice.

This. I've got it, and it sucks. Doctor may want you to take steroids for a couple months and completely stop playing guitar during that time. I didn't have the patience for that. Though breaking my hand and being forced to stop playing actually helped. I haven't had it flare up since.

Are you trying to play this with a pick? If you're going all fingers the way this guy is you shouldn't be straining all too much. Maybe it's just a bit out of your skill range at the moment (sure as fuck is out of mine) and you're tensing too much in efforts to play it.
