Ok so,
1- the way the new SLO loop work is the Send has a -14dB pad to bring the signal from Line Level (+4dB) to instrument level(-10dB). so you can use any guitar pedal through it. Then the Return Level is the recovery stage that brings the signal level back to line level so the power amp can get a proper signal. That means that to get unity gain, the Return Level needs to boost the signal by +10dB, to make up for the padded Send.
Now, if you use the FX Return without using the Send, you are now using getting the full +10db of boost into the power section.
The Jubilee loop is different (assuming we're talking about the original Jubilee, I don't know about teh reissues, although it might be the same). It's also padded, but it's padded to 0dB, like most Marshall loops from the 80's. Which is an Ok compromise for rack effects and most delay/reverb pedals pedals. But it's a -4dB pad vs a -14dB pad, so it will drive the SLO hard.
So you'd have 2 options:
a- lower the output volume of your H90 by -10dB (the main volume not the effects mix).
or
b- lower the Return level of the SLO, which is what you did and it's indeed the easiest way to do it.
So I don't see any issues with this. Just lower the SLO loop level when using as a Slave head. This is normal and the SLO is working as designed.
2- now this one is harder to troubleshoot since I haven't played with the H90 yet, but I am 99% sure this is a configuration issue on the H90 and not an issue with the loops. Are you running your Delay and Reverb in parallel? That could be the issue. Try the 2 effects in series. Also, make sure you have your H90 set for a true analog dry path, so any gain difference would show on the dry path and not on the effects.
Checking these thing is a good starting point. There are probably more things to look at but I haven't had the chance to get my hands on a H90 yet.
Ultimately, if you can't solve it, my suggestion would be to create dedicated patches for uthe SLO alone, the Jubilee alone and the Slave/Master rig, by copying the same patches to 3 different banks and adjusting the levels to fit each situation.
When I use my MS-3 here, I have sets of patches for the DSL, the 2203 and the Mesa, basically the same sounds with adjustments to sound best with each different amp. My experience is that you always have to tweak patches a bit when going from one rig to another, but that's what memory banks are used for.
Thank you for taking the time to write this out. Makes perfect sense about the loops. I was trying to do w/d/w in the dumbest possibly way by using left side SLO's fx loop with H90, then out H90 to center dry (can set h90 output 3 to 100% dry) and another to right side wet amp. It occurred to me last night I should have been using the Line Out on the center dry SLO to H90 and then out of the H90 to left and righ wett amps. I'm going to try that today!

The Marshall cab is my old beat to shit JCM 900 cab with 65w Creams. The snakeskin cabs are Mojotone Grand Canyon oversized 4x12’s with Cream 75 and Redbacks in x pattern.
