I pick near the bridge for both a brighter tone and/or when I need to pick fast.
Picking over the pickups gives you a deep tone and picking over the frets (like Devin said) gives you a round, deeper tone.
Picking over the fret board lets you play arpeggio-type chords more easily and you can get a cool brawowtwang sound.
Of course, if you're using a modern high gain amp or pedal, it will sound the same no matter where or how light/hard you pick.
